It's known to happen when you close the game (regular or crash) while a seed is growing.
Normal seeds are restored, at least it's what a message in chat says.
Purple and blue seeds have the bad habit of vanishing instead
I would guess it has something to do with the way how the purple seeds are handled on harvest.

If it was, but it wasn't, it's a server-side problem, not the player.
that's how I see it

So you know the testers have tried to reproduce seeds lost , including server restarts etc, pretty much went through the scenarios that could be thought of. Alas unable to reproduce the problem which means finding the code to change is not possible.
In short effort has been put in to trying to find this but alas no result.
