They were buddies before Malekith decided to go walkies through the Flame of Asuryan. Look up the War of the Beard, you'll find out how the relationship soured further. Whilst High Elves and Dwarfs are allies in Age of Reckoning, there's still a fair bit of mistrust between the two races, but at least the High Elves won't skin them and wear their hides as a Khaitan.
The Flame of Asuryan was tampered with by the other elves who didn't want Malekith to be Phoenix King. Every other Phoenix King except Malekith (and Aenarion) cheated by having wards being placed on them before going into the Flames of Asuryan. Malekth was burned in the flames just like his father, meaning he passed the test by surviving the excruciating painful ordeal he had to go through after the tampered flame crippled him, and that's proven by the fact that in Age of Sigmar he is now the rightful king of the elves, that's canon.
If Snorri Bronzebeard was still alive at the time that Malekith was crippled by the tampered with flames, it's likely that the dwarves would have gone to war in order to aid their Naggarothi allies. Malekith would have sent a message to Snorri Bronzebeard, telling him what happened, and as they were basically brothers, Snorri could have very possibly mustered the dwarf army to aid his ally.
If the High Elves hadn't usurped Malekith's throne and tampered with the flames of Asuryan, there would have been no civil war in Ulthuan and no dark elves.
I maintain the view that the dwarves have had no stronger friendship than they did with Malekith and the Naggarothi/Dark Elves therefore it makes sense that they are allied with the Dark Elves. It would probably be very hard to code a whole faction change for dwarves, so maybe just make it so that Dwarves and Dark Elves can't attack each other in RvR, and if there's a BO or keep with one dwarf player and one dark elf player both trying to cap it, instead of fighting they can have a drinking contest or something to determine which faction caps it.
If not a permanent thing, then the devs could set this up as an event or something, happening for example once a week/month etc. It's cool little things like this that will make the game more interesting.
